If some of your perks have gone to 0 but not all of them or they appear to no longer be progressing at all it is likely that your stats have become corrupted and the game is failing to update them.

Also perk progress seems to be saved exclusively on the cloud.

Usually whenever you launch killing floor 2 it goes into a not responsive state like all other games.
I have even ranked up certain perk classes to level 1 and the next game i am back down to level 0 again as if i have never even played the game before.
Try loading a map via the command line console and see if that allows perk progression.
